Hi, I've recently got a T500 RS which I've fully updated via the Thrustmaster software. It reads all correct on the properties page when using the pedals, however when I boot up LFS the brake becomes the throttle and the throttle is then brake, whilst the clutch pedal doesn't register.

Any ideas?

You probably just forgot to set the axis to it's proper place in the lfs options, check the lfswiki or do it according to this gif.
